Can't click on open apps after system locked for a period of time

Hello!

I have a very strange behavior happening when the PC is unlocked after a period of time. What will happen is I am not able to click on any open application, I can't interact with it, close it, minimize it. I can select apps from the unity launcher and even new instances of application exhibit the same whereas they become un-clickable. What I have to do is log out and then log back in. There has to be something really quirky going on and I don't know where to start looking for it.
